So my Amex BCE will reach its 61 days on Nov 16, and my wife BCE,which I'm an authorized user, will be eligible on Nov 20. My question is when I ask for a CLI increase for my card, will it affect her chance to get an increase because i'm authorized user on hers? Also, I opened my Chase Freedom 2 weeks after my Amex, will that count against my 61 days or affect my chance anyhow? Thanks guys!

It will not affect her chance to get an increase.
Opening a Chase Freedom will not count against your 61 days, but it will affect your chances, simply because it's a new recent tradeline.
No it wont, i have an AU and have gotten a few CLIs on it since adding the AU. Also, all recieved the 3x CLI at or around the 61 day mark.
