So today I applied for a CLI, I had a successful CLI after my first 61 days and decided I will apply for another 6 months later. Currently I have a $5,000 credit limit with Amex and tried to up it to 15k by calling the automated system. I was counter offered for 12k. I rejected the counter offer, when I should of probably have took it. My question is when will I be able to request a CLI? Do I have to wait another 6 months

The whole point of a counter is that you get something (in your case A LOT of what you asked for) and Amex is one of the rare that you can get these SOFT PULL CLI and I think as much as Amex AA are over done here... so is this 3x CLI... it's still a gift and it's not a set in stone that you get 3x... Amex just lays out the policy better than most that you can request UP TO 3x and I don't know what idea flashed through your mind that $5k was better than $12k since you didn't get your $15k?
Should've taken the counter offer IMO. Sometimes being overzealous doesn't pay (no pun intended). At least the CLI was not declined.
Where does this leave me in terms of applying for a future CLI? Do I start counting 6 months from today? Or can I try again tomorrow? I mean I wasn't denied a CLI, I just rejected it.

Might as well try it right now. You will be denied based on ineligbility if you have to wait the 6 months from your denial. Give it a shot now and let us now what happens.
Request the 15k again and hopefully they will offer 12k.
