When cc company erroneously shows that you exceeded your credit limit--what can you do? Intentionally done?

BofA cc was on Auto Pay. Due to their computer messing up BofA did not make payment : charged late fee, over credit line fee and interest ( account was on 0% promo before). After receiving nasty letter from BofA we called them and they profusly aplogized: reversed all charges and promised that computer will not show that we were over CL. However now CRAs show that we were over limit and have been turned down for new credit  stating: exceeded credit limit.
1-What would you do?
2-Does this even affect FICO scores?
3-Is this intentional on credit card company's part to see if they could get out of these 0% type of promos?

Call BofA immediatly and get them to fix it. It will update to CRA's as fixed w/ in the month. Don't let them give you excuses. I have never had a problem w/ autopay- knock on wood and thank God- but call them immediatly.
