Closed Student Loan Account Hurting My Score?

I had a student loan account opened 9/1/2002. It was paid in full and closed in May of 2006. The 24 Month history shows 90 days late twice. The company's comment on the account says "Paid, Was 120 Days Late". What are the chances that this is still hurting my score? Do "Late" payments on a closed account still affect your score? If so, how much? I also have 1 revolving account opened 5/1/2003 that has been current since day 1. 2 closed installment loans (one was 30 days late) and one open installment loan opened 12/1/06 that is also current since day 1. Overall I have 3 open accounts with a balance of $12k. $10k of that is in one installment loan. Is my short credit history and small amount borrowed hurting me more than the few late payments?

I am not seeing in your post WHEN you were late-
 
The lates stay on for 7 years- 
They hurt less and less as time goes by- 1 year, 2 years Ect.
 
It is all about the severity and how recent-
A 30 day late sings really bad when it first happens- but fades quickly after a year or 2.
 
It's the 90+'s that hurt for awhile.
