If you have questions about the content of your reports, I'd start by pulling them directly from the bureaus.
Re the scores not matching -- there are a lot of different scoring models, and many lenders use FICO variants that are not generally available, or they use their own internal scoring systems.
For general credit guidance, I would go with the EX 08 / EQ 08 scores found here, or the TU 08 score found at Barclays, Discover, and Walmart.
If you're buying a house, I'd go with the 04 scores found on the Equifax site and at DCU and PSECU.

If I was concerned about report issues, I would filter out the CMS layer and get the reports directly.
Pulling individual reports is either free on a yearly basis, or else around $10 a shot.
