The lates will remain even after the pay off. By law lates can report for 7 years from each individual date of delinquency unless the creditor agrees to remove them early after a GW (Good Will) campaign by the consumer.

FICO is a risk analysis of the probability of payment default, and is thus based primarily upon you prior history of delinquencies.
Paying a debt after delinquency does not erase the fact of the delinquency, and thus is not removed from FICO scoring.
