My Experian FICO score is 593 and the mortgage Score is 609. Which score is used when applying for a mortgage?
The mortgage score, but the score that is used is the middle score among your mortgage scores from the three bureaus.

My transunion FICO uses FICO 2 and Experian uses FICO 4. What is the difference, and is this common?

It should be that your Experian mortgage score is FICO 2 and your TU score is 4. This methodology is not only common, but standard, in credit analysis by mortgage lenders. See:
