So I was out of the country and I had set my VS account for automatic payments. Unfortunately, they claim that I must have typed a number in wrong. Long story short, I end up being about 45 days late. It looks like they reported me as 60 days late. How do I dispute this? Do I just call my 800 number on my card? Or do I have to go through a different channel? TIA!

I would call them first to see if they will be understanding and remove it.
As long as you haven't been late before and have had the account in good standing. Explain the mix up and how the impact would greatly affect a loyal customer and your credit

Being 45 days late from billing date should have been reported as a 30-late.
I see that as the disputable issue.
I would start with an informal call to their customer service number.
I would file a direct dispute if they wont resolve it informally.
