A co worker was late in paying his payment due date by 3 days & was charged late payment fee. My question is would Capital One report it as late payment to credit reports bureaus or not. He didn't have the automatic payment turned on.

No, has to be 30 days late before it is reportable to the CRAs.

If your friend has never had this happen before (this was his first time) and the account is in otherwise good standing he would be smart to call and get the fee reversed. They usually will for a first offense.

Your credit card issuer may also offer a one-time late fee waiver and could remove the penalty APR upon request.

And similar stuff from the other bureaus.
