it depends on the airline.

if you are traveling within the united states, policies tend to be a lot more lax.

 

for international travel, regulations are much stricter, and its also dependent on airline's policies. For instance, if the reservation is made online or on the phone directly with SQ, they will require the credit card used for the booking in person, or the cardholder must submit a copy of ID and signed indemnity form. If either requirements are not met, they will not let you on the plane even if it means you are going to be overstaying your visa and therefore becoming illegal in that country. 

 

Do check with the airline and travel agency to be safe. Some airlines, for instance China Southern, do not need you to verify if you make the booking in person using a credit card or via a travel agency, because they are pretty much guaranteed to be paid by the agency even if you file a chargeback against the travel agency, and if you made the reservation in person, they would have verified the cardholder ID then.

 


I would be making the reservation through the UR portal for domestic travel.


Like enharu said, it depends on the airline but if you're booking Delta then call Delta after making a reservation and have them to put a special remark that you purchased the ticket and that if they need to verify they can call you.  For the most part, they won't have any problems checking in but if you want to be on the safe side, then call them and let them know.
