If an account is deleted off of your credit report would the late payments on that account stay until the 7 year deadline??

No, if an account is deleted it is done so in its entirely - including payment history.

I'm trying to get a better understanding of what late payments are on my credit report. According to My Fico, the most recent late payments for Experian is 6 years ago, Transunion is 3 years & Equifax is 4 years and the app can only go as far back as 2 years. Last month all of my collections were deleted and all that's left are my student loans that I never paid...

You should pull all three of your reports from annualcreditreport.com for the most complete view of your credit. It's free to pull.
