Since staying close to Times Square is a requirement (I'm not knocking it, just noting it) you can start by looking at the Marriott Marquis and work from there. I did stay there once a number of years ago and while I don't remember anything particularly outstanding about it I don't have any negative memories either - and I don't generally forget negative memories of hotels.
As far as airports go, JFK > LGA.

And staying there or not, definitely pop in for a drink in the rotating bar on the 48th floor!
JFK is BY FAR the superior airport, but those rare times that things actually work at LGA and you land and grab a cab and are in Midtown in 20 minutes kept me using it despite it being horrible.

I used to live in the NY suburbs and stayed at the Marquis a few times. Certainly architecturally interesting (if you like brutalism, at least) and the room was nice.

I really liked the Natural History Museum and the MET (if you're into art). If you are looking for views, I liked the view from Top of the rock better than the Empire state.
The Highline used to be an old railway(?) and is now an elevated park right next to Chelsea Market.
