Is their any difference in approval with the Amtrak MC with the AF and no AF?
If you go to the site for the amtrak mastercard, it does a side by side of the two cards. you can see which benefits the annual fee one has over the free one. and also the bonus' are different.

No. And you already have a BOA card, unless its less than 6 months old and your credit is below 700, you could actually apply for both. And get both bonuses. Then just decide which one you want to keep.
I would go with the AF version the first year anyway for the bonus regardless, and if it doesnt make sense, then downgrade. 1 yr later apply for no AF version. The business class upgrade and bogo coupon make it worthwhile for me. Also the lounge pass. There is actually a new lounge at one of my regular stations, and the voucher is not good enough for it, so next time I'll be using a few extra points for business class seat since that gets you in to this particular lounge.
I wasnt in with BOA when I applied yet my scores were pretty good. I only went for the AF version and was denied. I had to reapply as a joint account to get approved (only for a 2100 limit), few months later got it up to 3400 if I recall, and 5 months later did a HP CLI to 15k, and was able to get it switched to just my name.
TLDR, no, the approval is the same.
