Is it just me, or have others found that some card apps are making changes that make the payment process harder? (More clicks, more scrolling, no useful default values, generally slower performance.)
Looking at USocks & PenFed for starters.

I haven't noticed anything being more difficult to make a payment on US Bank cards (don't have any Penfed cards).
Are you using a different bank to make the payments from?
Can't comment on US Bank, but Penfed has always been difficult. I find it easier to just use their mobile app.
As for other issuers, no, no differences.

If you don't have some specific reason for wanting to use each card's own app/site to make payments, why not use your checking account's bill pay feature? You can set up your payees and from then on it's a couple of keystrokes to make a payment. That's how I've paid all my bills forever, via BofA, and it's super easy!
