I wrote just a few emails to different people at my bank, explaining some old missed payments (reported as 30, and 60). To my utter surprise, they wrote back and said they would update the accounts to show "current for all months". I was so excited when I got notifications that negatives were removed from my account, until I saw that it lowered my credit score by 3 points. **bleep**. There is no winning in this world.

That seems quite bizarre.
Where you getting your scores from? Something else is going on. Or a full update hasnt occurred. Congrats BTW!
I'm getting the scores from myfico. A search of the forums seems to suggest its due to something called rebucketing.
Are you absolutely positive that it was the late payments that were removed and it wasn't something else? Updates to credit reports don't typically happen overnight and can take up to 30 days. The creditor would have to submit a request to the bureaus to update. It sounds like something else might be going on. The removal of late payments does not cause a score drop.

That may be the only *alertable* thing that changed, but it may not necessarily be the *only* thing that changed. Some events don't trigger an alert, and score decreases/increases aren't always tied to the alert itself. I'd suggest going over your report with a fine tooth comb and compare EVERYTHING side by side to truly ensure nothing else changed.

No, I have not, because I assume this is rebucketing. Is there some legitimate reason to assume this is not rebucketing?
