Generally, a score around 700 is the absolute minimum for a card from Penfed. You were likely declined because your scores are too low.
Why are your scores so low? You say you have only one thing showing on your reports, but even a clean report with only one account in good standing should have scores higher than yours. Are the late payments associated with that student loan account still reporting? Are you absolutely sure there's nothing else on your report? No collections or anything like that?

You are right that Penfed pulls EQ. Remember that scores are not everything. The 700 score I mentioned is just a starting point for getting a Penfed account. The reason you were denied is lkely the sentence I put in bold above. You have no credit cards. A Penfed account is not intended to be a starter account. You need to build a good history on a couple of other CCs before you think about Penfed.
There are lots of opinions about which cards are the best to start with, but they all have their pros and cons. Capital One and HSBC/Orchard are good places to start, as long as you know ahead of time that they are unlikely to grow with you as your credit impoves. One day, you'll likely get frustrated with them and move on to bigger and better cards. It's best to use them to serve their purpose, knowing that one day you will cut them loose when the time comes.
If all else fails, you can try to get a secured card with BofA, Citi, or maybe a local CU. Just stay away from the bottom feeder cards that will give you a $250 CL in exchange for $200 in fees.

Yes, inquiries lower your score, but there is no way to establish credit in the first place without getting a few inquiries. This is why it's a bad idea to blindly app for something you want without doing a little research first. You should apply only once you've established from your reading and other research that you're likely to be approved. Don't just go out and start applying.
Having said that, inquiries don't really hurt that badly. If you have decent credit in the first place, a few inquiries shouldn't make a huge difference.
If you are worried about the effect that an inquiry will have on your CS then you definitely don't want to app for something that you think you might not get.
While I understand that you may not want to start at the bottom of the pile and end up with a crappy subprime card you are still going to need to seek credit from someone who caters to those with short or limited history..... regarless of what your score is there are other factors.
Penfed is a VERY conservative bank - not the best place to start but definitely something to work towards.
You said something about a SL - are you still in school full time. Discover has a couple of cards that are designed for students and other people who have limited credit history. If your credit history is short but good maybe you could start there.
