I got approved for refinancing with PenFed, I have the papers to sign. But there's a paper about the title, and I called the PenFed agent regarding that, they said I need to call my institution to ask whos the primary borrower. I just realized my uncle is the primary borrower on my car but I'm the one who's paying it. What do I need to do? Can I still do my refinance?
I believe you will need your uncle's sign off to get it done.
Do you know how the title is registered? Is it in his name, or are you on it also?
I would think your uncle would be happy for you to refi it and release his name from any obligation.
Just look at the registeration of the car if it says:
"AND" he will have to sign
if it has "AND/OR" you should just be able to sign.
either way should not be an issue to refi as long as you can get his signature

I checked my car registration, I saw that my uncle or my name in it.
I guess mine is already doing great, because I called my old financing and ask them about the pay off, he told me it was already paid off and they will release the title on the 27th to PenFed. Do I need to worry anything now?
