No. If you have a middle name, you put it down at the application. Not putting it down might cause bank to pull the wrong report.

Some apps dont even ask for middle initial. My Paypal and walmart card do not have my middle initial on it but my CapOne, Amazon, & BOA do.
I don´t think there will be a complication unless maybe someone needs to verify information for some reason and your initial is not written down in your CCs.
I believe it´s up your taste. When I apply online, I like having my middle initial along with my name
However, applying in-store is a lot different. I have to stay right next to the lady so she puts in the info correctly. Last month when I went to HHgregg for example, the lady was spending more time trying to look pretty than using her brain. I had to literally correct her 2 times because she was typing the wrong address, zipcode, etc.
They don´t even know about middle initials... One trick I learned though is to write gibberish in the form they give you so they would have to make you tell her the info yourself instead of reading it.
Any way, I don´t think there´s a problem. Whenever someone asks for my ID at checkout, I make sure to never go back to that place.
I work overnight and there is a nice Chevron gas station right in the middle of my way home. I always pump there. The clerk is an old man that looks like a good person(not that there is evil old ppl lol). The first nights, he used to ask me for ID. A pain. Then after the first week or to, I only handed him my CC accross the window and no problem lol.

Even with the correct name and SSN, bank can and still does pull the wrong report from time to time.
Not putting middle name down might also sets off identity mismatch, requiring bank to ask proof of identity. It is not worth it to ignore middle name.
I use my middle name now, but i am also a JR. I rarely use that though(dad died in the mid 80s, i haven't had any issues with the sr/jr thing). Only time i use the JR is for official gov't stuff or employment stuff.
