I bought a product through the UR portal from staples and had it delivered to the store. I ended up having to return the product to staples and getting a refund after the tranaction had posted. Will all the bonus portal points be taken back by chase (I know the initial points go back for the refund amount, but I don't see where the portal bonus points are listed)?
Yes, after a couple days.

Yes. It sometimes may take some time for it to reflect, but generally the points and associated bonuses will be taken away within 30 days.
Some merchants do not report the return though, so if you are lucky, you may get to keep those points. In these cases Chase doesn't really care since they get to keep the referral fee anyhow.
If I lose the bonus points then I am being unfairly screwed. What happened was I paid through the portal and used a $25 gift card. So I only got points for the portion I charged. When I did the return staples does the return for the charged amount and gift card combined. Chase then took back not only the points they initially gave me, but an additional 25 points that I never receieved!

They should never clawback more points than you earned. What usually happens is you get the UR points on the entire purchase price, even if a portion of it was covered by a gift card.

+1 to what bibro said. sorry if i phrased it in such a way where it's confusing.
they'll never take back more points than what they gave you.
however sometimes they make take away the 7% dividend, 10% chase checking bonus points.
if you are lucky, the merchant's systems may not report the return, and therefore chase gets to keep the referral fee, which means you get the keep the bonus UR too.
