Not always. But they can yes.
They can have a huge impact on your score. Recently mine dropped 37 points because of AFNI. The comment had said "custmer disputes this account blah blah blah" Afni added the phrase reinvestigation in process (that was the only change to my report) and as I mentioned it cost me 37 points.
I hate afni. I didn't even dispute. I DV'd but afni doesn't seen to know what they are doing. After 90 days and 4 letters they have not responded.

I take it AFNI is reporting under the accounts section instead of the collections section of your report. Right?
Sidewinder,
they are indeed reporting under the accounts section instead of under collections

Had they been under collections where they should have been it wouldn't have changed your score during the dispute.

What should someone in this situation do?

Wait until your disputes finish and you can dispute it as "inaccurately reporting, should be reported in the collections section".
Or file a complaint with the BBB regarding the situation.

If you are disputing a late payment on a current account then that wouldn't go to the collections section would it? And does it depend on the comment, or will any dispute effect your credit score adversly?
Disputes don't always adversly affect your score.
When you are disputing an account and it is marked as being in dispute, FICO ignores certain parts of the account. If that part was helping you, then you'll see a decrease. If hurting you, you'll see an increase.
