I have yet to see any negative comments w/ score over 800

Yes, I think EX does focus more on %util. I use several cards a lot, as my wife and both have good salaries and carry very little cash, so we run quite a bit through our cards and pay in full at the end of the month. So my balances can get fairly substantial on multiple cards, but the limits are high so %utilization remains low (and the balances never get carried over to the next month).

EX is the only one of the three that says "no negative factors" and gives me a score over 800, the other two give me scores between 780 and 800 with remarks about total balance on revolving accounts and number of accounts carrying balances.

If my original loan amount was 11,006 and my current balance is 5,721 haven't I paid down almost 50% of my balance? Why would they ding me if the "high achievers" have only paid down 35%?

How does one dispute their math?

I will assume that they are reporting the balance correctly.  Do you know what your score was prior to opeing the loan.  I would call EX and ask about it.
 
Ofcourse it could be a Score watch glitch.  I might be tempted to wait till the bal;ance reports again then pull your EX score.
