I applied for paypal credit in November and got denied. If I apply again will I get another hard pull on my credit?

Yes. As far as I know it's only credit unions that might use the same pull for up to 90 days. Synchrony will HP you for every app you submit.

Actually I was curious about the credit that is pulled through Commenity bank. And will it negatively affect my score more if its the same company doing the pull?

Yes, it will be another HP and affect your score the same as if it is from any other company.  Nonetheless the effect of inquiries on your scores is minimal and only lasts for a year.
